Hi Wouter,
To solve it, you should remove all media locations through the SwissCenter config screen. Subsequently, telnet your CS and remove the remaining links manually. Then, remove the entire media directory. Finally, you should re-enter the media locations in the config screen and do a full media search.
I suppose this will solve the problem.
